    You can check the voltage of the 12v system when the car is on. It should be 14v when charging.     It's called the guess-o-meter for a reason. In this case, the dealer probably disconnected the battery for a time and reset it's little electronic brain. It will slowly go back to the behavior you're used to.

    The energy used by the charging process has a significant fixed component, mostly coming from the cooling systems. The slower the charge rate the bigger the fixed part is as a percentage of energy used.

    I would expect it to be covered under the drive train warranty. After all, you can't drive an electric vehicle with a broken charging system (at least not very far). I think the whole flat tire thing was just a coincidence.

    how do i reset things after a dead 12v battery recharge?

    There's dead and there's dead. Leaving the light on probably ran the battery down to some too low to function voltage like 5-8v, then you charged it back up. The electronics were never actually completely powered off until you disconnected the cable.
